The idea was Zygarde cells are supposed to be able to appear at either of 3 points of the route, beginning, middle, and end. It has changed as of late to become more rare for the beginning and mid points, but I believe it is still a possibility.

I beat Zygarde with Shinnotic's moonblast and by taking hits from Zygarde and then using Strengh Sap to gain back the HP. This helped because the team would be able to do damage while Zygarde would attack Shinnotic but not much damage done.
If Zygarde tries to go for 5 more energy for Earthquake, it falls one turn and just 2 energy short. However, despite that, I think Earthquake may be better overall, as it instead overcomes Galarian Stunfisk, Registeel, and Bastiodon, all obviously thanks to the super effectiveness of Ground damage.
